摘要

Abstract

To clarify the structure and phylogenetic relationship of chloroplast genome of Zanthoxylum nitidum,the genetic diversity,molecular breeding and wild germplasm exploi-tation of Zanthoxylum were studied.With the leaves of Z.nitidum as materials,total DNA was extracted by modified CT AB method and sequenced at high-throughput using BGISeq-500 platform.The whole chloroplast genome was assembled and annotated by SPAdes v3.13.0 software and GeSeq software,respectively.The phylogenetic relationships were an-alyzed by ML and BI method.Comparative genomics studies,including structural character-istics,repeated sequences,boundary contraction and expansion,and sequence variation anal-ysis of chloroplast genome were also conducted by bioinformatics methods.The results showed that chloroplast genome was 157 304 bp in length,including an 84 368 bp large sin-gle copy(LSC),a small single copy(SSC)17 634 bp and two inverted repeat region(IR)27 651 bp;The total GC content of chloroplast genome was 38.5%,which encoded 132 genes,including 87 protein-coding genes,37 tRNA genes and 8 rRNA genes.There were 32 codons in the chloroplast genome with RSCU>1,of which the codons ending in A/U account for 90.6%,showing strong A/U base preference.Comparative genomic analysis showed that the IR boundaries of Zanthoxylum were highly conserved,and there were 8 re-gions with high nucleotide diversity.A total of 188 simple repeats(SSR)were detected,most of which were single nucleotide repeats.The phylogenetic analysis showed that Zan-thoxylum was a monophyletic group,and the relationship between Z.nitidum and Z.piper-itum was the closest.Chloroplast genome data was an ideal marker for the phylogenetic anal-ysis of Zanthoxylum,which enriched the genetic information of Zanthoxylum species.
