摘要

Abstract

[Objective]The whole genome sequence of chloroplast of Capsicum chinense Jacq.was analyzed to provide the theoretical basis for species identification,genetic diversity,as well as the breeding and utilization of new varieties.[Method]The chloroplast(cp)genome of C.chinense Jacq.was sequenced,assembled and annotated by high-throughput sequencing technology,and phylogenetic analysis was carried out with the chloroplast genome sequences of 15 Capsicum genera and 5 similar species of tomato,potato,wolfberry,Solanum nigrum and tobacco from NCBI website to study the chloroplast genome characteristics of C.chinense Jacq.[Result]The chloroplast genome of C.chinense Jacq.was a typical tetrad structure with 157 145 bp in size,and the GC and AT contents were 37.7% and 62.3%,respectively.The genome anno-tation obtained 132 genes,including 87 protein-coding genes,37 tRNA genes and 8 rRNA genes.The codons in cp DNA of C.chinense Jacq.tended to end with A/U,the number of encoding leucine was up to 2454,accounting for 10.67% of total codons.And the number of cysteine was at least 255,accounting for 1.11%.In addition,112 simple sequence repeats(SSR)were identified,with a preference for A and T ba-ses,among which single nucleotide repeats accounted for up to 63.39%.The inverted repeat(IR)boundary regions of the chloroplast ge-nome of C.chinense Jacq.and 13 Capsicum species was quite conservative,there were two genes located at the boundary of IR region in C.chinense Jacq.and the other 13 Capsicum species,which were rps19 of JLB and ycf1 of JSA,respectively,without obvious expansion or con-traction.Phylogenetic analysis indicated that C.chinense Jacq.was most closely related to C.baccatum var praetermissum and C.baccatum var pendulum.[Conclusion]The chloroplast gene structure characteristics of C.chinense Jacq.was explored and the phylogenetic relationship with other Solanaceae related species was revealed,which laid the theoretical foundation for further research on the protection of germplasm resource,cross breeding,development and utilization of C.chinense Jacq.,and carrying out evolution,species identification and genetic diver-sity of Capsicum.
