基于全基因组重测序的南海点带石斑鱼养殖群体遗传分析
Genetic Analysis of Cultured Epinephelus coioides Populations in South China Sea Based on Whole Genome Resequencing

Abstract
[Objective]To analyze the genetic diversity and genetic structure of seven Epinephelus coioides groups in our country,and provide a scientific basis for understanding the genetic status of E.coioides groups in our country and selecting excellent species of grouper.[Methods]Samples of fin rays or muscle of E.coioides were collected from 7 populations in Lingshui,Danzhou of Hainan,Yangxi(Yangjiang),Huiyang,Jiangcheng(Yangjiang)of Guangdong,and Dongshan of Fujian,and high-quality SNPs were screened by whole genome resequencing,and the genetic diversity and population structure of 105 individuals from seven E.coioides populations were evaluated.[Results and Conclusion]1 206.82 Gb of data were yielded by sequencing,and 8 327 608 high-quality single-nucleotide polymorphism(SNPs)were obtained after quality control screening.The expected heterozygosity(He),nucleotide diversity(π)and polymorphism information content(PIC)were 0.349 7 ‒0.351 9,0.002 3 ‒ 0.002 5 and 0.263 9 ‒ 0.275 9,respectively,indicating that the overall difference in the level of genetic diversity among the cultured populations was small;the average value of genetic differentiation index(Fixation index,Fst)was only 0.011 4,indicating that the degree of genetic differentiation was very low.The rapid decay of linkage disequilibrium in all populations indicated a low degree of domestication.In addition,the population genetic structure divided all the populations into two ancestral groups,and there was no obvious population clustering in the phylogenetic tree and principal component analysis(PCA)of each population indicating that the structural composition among the populations was similar.Two gene flows between populations indicate the occurrence of common genetic mixing events.The results provide an important theoretical basis for the protection of E.coioides germplasm resources,parent selection and scientific breeding in China.关键词
