玉米大斑病菌基因组SSR位点分析及其多态性引物筛选
Analysis of SSR loci in the genome of Exserohilum turcicum and screening of polymorphic primers

Abstract
[Objective]Unveiling the characteristics of simple sequence repeat(SSR)loci in the genome of Exserohilum turcicum,and screening and verifying its polymorphic primers will lay a foundation for comprehending its genetic diversity and constructing the genetic map.[Method]The existing E.turcicum genome sequence was searched for SSR loci using MISA software,and then Primer 3.0 was applied to design its SSR primers,followed by the screening and verification of the polymorphic primers by non-denaturing polyacrylamide gel electrophoresis(N-PAGE).[Result]A total of 12 046 SSR loci were detected in the 30 chromosomes of E.turci-cum,with an average density of 276.9·Mb-1.Among them,the trinucleotide repeats were the most,accounting for 31.38%of the total SSR loci;and the pentanucleotide repeats were the least,with a ratio of 2.10%.Up to 203 microsatellite repeat motifs were de-tected in the entire genome,with C/G motif being the most abundant,with 2 299 SSR loci accounting for 19.09%of the total SSR loci,followed by AC/GT motif(1 669,13.86%).The repetition frequency of SSR loci arrived at 5-16 times,accounting for 91.38%of the total SSR loci;when the repetition frequency reaching 10,the number of SSR loci was the highest,accounting for 18.40%of the total SSR loci.The SSR sequences in the genome of E.turcicum were 10-300 bp in length,with the majority being 10-20 bp,accounting for 72.12%.Based on N-PAGE,25 pairs of SSR primers with good amplification and high polymorphism were screened from the 78 primer pairs.[Conclusion]The genome of E.turcicum contains abundant SSR loci,which have the potential to develop polymorphic SSR primers.The screened 25 SSR primer pairs,with good amplification and high polymorphism,could be used for subsequent species identification,genetic diversity analysis,and genetic map construction of E.turcicum.关键词
