Abstract

[Objective]The characteristics and genetic difference of the chloroplast genome in Muli lemon[Citrus liilion(L.)Burm.f.]were analyzed to provide a reference for genetic evolution theory research,development and utilization of citrus germplasm resources.[Method]The full sequence of the chloroplast genome in Muli lemon was obtained by high throughput sequencing technology and its structure was annotated.The repetitive sequence and phyletic evolution of the chloroplast genome were analyzed and the genetic variation of the chloroplast genome was detected.[Result]The GC content of the chloroplast genome with 160122 bp was 38.48%.The length of SSC,LSC and IRs regions was 18393 bp,87733 bp and 26998 bp,respectively.A total of 133 genes were predicated including 88 protein-coding genes,8 rRNA genes and 37 tRNA genes.The codon usage bias analysis showed that the third base of the chloroplast gene codon was preferred to A and U.A total of 493 SSR loci were identified by SSR analysis and the composition of most bases biased toward A/T and AA/TT.The probability in base transition(A↔G and T↔C)and base transversion(A↔C,A↔T,T↔G and C↔G)was 66.56%and 33.44%respectively.Nucleotide variation analysis showed that the sequence of the chloroplast genes of Muli lemon was higher similar to the chloroplast genome of Citrus sinensis,Citrus maxima,Citrus limon and Citrus aurantium.Most of 15 detected high mutation regions were located in the intergenic region.The variation degree of SC region was higher than IR region.The clustering analysis results showed that the genetic distance among Muli lemon,C.sinensis,C.maxima,C.limon and C.aurantium was nearer.[Conclusion]493 SSR loci and 963 SNP loci are screened from the obtained full sequence of the chloroplast genome of Muli lemon can be used in development and utilization of the subsequent molecular marker.Muli lemon has the close genetic relationship with C.sinensis,C.maxima,C.limon and C.aurantium.
