基于SNP分子标记分析国内地方晒晾烟遗传多样性
Analysis of genetic diversity in Chinese landrace sun/air-cured tobacco using SNP molecular markers

Abstract
[Objective]This study aims to investigate the genetic relationships and diversity among Chinese landrace sun-and air-cured tobacco cultivars,and to promote the innovation and efficient utilization of tobacco germplasm.[Methods]In this study,118 domestic sun/air-cured tobacco germplasms,7 foreign sun-cured tobacco germplasms,and 10 representative flue-cured tobacco varieties were genotyped with tobacco 20K SNP array(Ta-LD-SC).Population structure and genetic diversity analyses were performed using tools such as Plink,Admixture,and GenoDiv.[Results]The results identified that 15806 high-quality polymorphism SNP loci,covering approximately 90%of the tobacco genome with a relatively uniform distribution.The average polymorphism information content(PIC)of each SNP was 0.285,ranging from 0.022 to 0.375,with an average minimum allele frequency(MAF)of 0.257.Based on population structure,phylogenetic trees,and principal component analysis,the 135 tested tobacco materials were categorized into 5 subgroups(G1~G5).Among which G1~G3 represented domestic sun/air-cured tobacco,G4 consisted primarily of American-bred sun-cured tobacco varieties,and G5 exclusively contained flue-cured tobacco varieties.The average identical-by-state(IBS)coefficient among all germplasms was 0.643.For all germplasms overall,the effective number of alleles(Ne)was 1.294,observed heterozygosity(Ho)was 0.005,within populations heterozygosity(Hs)was 0.238,inbreeding coefficient(Gis)was 0.977,genetic diversity(Diu)was 0.922,and corrected Shannon-Wiener index(Shu)was 1.28.Nei's genetic distance(Nei's D)between subgroups ranged from 0.062 to 1.253.The genetic distance within G1~G3 were all below 0.18,while those between G1~G3 and G4 or G5 exceeded 0.30.In particular,the genetic distance between G1 and G5 was the highest,at 1.253.[Conclusion]Compared to American-bred sun-cured materials(G4)and current representative major flue-cured cultivars and their core parents(G5),the domestic sun-and air-cured tobacco(G1-G3)possesses relatively greater genetic diversity.However,due to geographical isolation,significant differentiation in their genetic basis has occurred.Subsequently,superior representative germplasms from subpopulation G1 can be selected as parental materials for tobacco breeding to broaden the genetic background of China's major flue-cured cultivars and conserve the genetic resources of endangered sun-and air-cured tobacco germplasm.关键词
