Abstract

This study characterized the whole-genome sequence of an imported Chikungunya virus(CHIKV)in Shanghai,China,to clarify its molecular origin and assess local transmission risk.Serum RNA metatranscriptome sequencing was used for direct whole-genome capture from clinical samples and was complemented by phylogenetic analysis(MEGA 11.0,with 1 000bootstraps)and key amino acid variation screening(BioEdit V7.9.0).The results demonstrated successful acquisition of Shanghai's first imported CHIKV genome(11 891 bp;GenBank:PV805110.1)within 48 hours.Phylogenetic reconstruction confirmed an Asian genotype strain(CHIKV01/SH/CHN/2025)with 98.8%nucleotide identity to an Indonesian epidemic variant(Hu/Indonesia/NIID35/2015).Al-though the E1 protein carried the adaptive mutation K211E,critical sites for vector adaptation(E1-A226V,enhancing Aedes albopic-tus infection by 50-fold)and virulence(E1-D284E)retained wild-type configurations.This study established the first rapid whole-genome traceability of imported CHIKV in Shanghai,and confirmed its Indonesian origin and Asian genotype.The absence of key vector-adaptation mutations(E1-A226V)indicated low local transmission risk.
